I would say that the mug is, in fact, an anomaly in space-time, which is why the Union wants to destroy Captein, because they think that Captein is using the mug to intentionally destroy the universe.

As for the bugs, I'd say that they're either minions of the Union, trying to find Captein(hence why they always land on or near the mug) or they're possibly constructs by ANNET, trying to re-assimilate what's left of humanity, which is why they hate Snippy - because he's one of the 1%(2%?) of humanity who *can't* properly access ANNET.
