By any chance, is Pilot, in a way, Saint Christopher?
On page 161, Pilot is carrying Snippy through a giant pool of water, sort of like how Saint Christopher carried a "child" (<- Really it was Christ) across a deep and strong river. The Saint also had many run-ins with death, as did Pilot, but eventually the Saint does die, as I think Pilot will eventually permanently die as well.. Most likely towards the end of the comic if it does actually happen.
Also, just an observation, page 169, the cubes have the three green dots seen in Pilot's eyes on page 216.

as stated a few entries back. . .I can totally envision a Wizard of Oz/Captainia story. . .Though I recant my previous comment and am now convinced that Captain is Dorothy instead of Snippy xD
@GothKorgi OMG, you're right! Engie is terrified of everything, ie. Cowadly Lion. Pilot would be the Tin Man, lacking and wanting a human heart (Some would argue he needs a brain like the Scarecrow, but I like him brain-scrambled). Snippy, being Unconnectable, lacks the power to access the hive-mind, so he needs the brain, maybe? Though he's learning.
EDIT: Wait, no. Zee Captain is the Wizard, the System Wizard, the last of his kind! Snippy is Dorothy. Zee Captain is going to help Pilot learn he had a heart all along, Engie had courage all along, and Snippy gets to go home at the end! YAYYY! (Of course this is just a theory.)
If Glakr Bell ain't as dead as we think, I can imagine the whole crew reuniting after the "moon arch" and landing on the giant snail, where the sector 9 overlord would somehow seek revenge by summoning giant bees to go after the Engineer...
